또한 처음 문의 주신 configuration tool에서 search가 되지 않는 이슈는 해결이 되었을까요?
우선 wiz750SR config ool을 이용해서 WIZ550SR을 업로드하는것은 불가능 합니다.
만약 문의 주신 제품이 wiz550SR이라면 아래의 링크에서 전용 config tool을 다운받아서 사용해주시면 감사하겠습니다.

문의드린 제품은 WIZ550SR 입니다.
configuration tool 사용하여 SW update는 완료하였습니다. 하지만
https://docs.wiznet.io/Product/Modules/Serial-to-Ethernet-Module/WIZ550SR/download#download-configuration-tool 에서 받은 펌웨어 인데 (wiz550sr_160531.zip)
SW 업데이트 이후 configuration tool 에서 search 가 안됩니다. (추가 업데이트가 안됨)
해결 방법이 있는지 문의 드립니다.

확인 감사드립니다.
펌웨어를 다운로드 받으신 링크에서는 두가지의 Binary File이 배포 되어있습니다.
말씀해주신 내용으로 봤을 때
Configuration Tool을 이용해서 boot loader + Application binary 파일을 올리신것 같습니다.
Configuration Tool을 이용하여 올리실때는 Application binary 파일을 올리셔야하는데 그부분에서 문제가 발생한 것 같고,
만약 맞으시다면 현재 제품내부에 Application 영역에 Bootloader가 올라가서 문제가 되는 것으로 사료됩니다.
따라서 아래의 링크를 통해서 STM32Cube Programmer를 통해 "boot + App binary" binary File을 적재 하셔야합니다.
(Uart포트를 통해서 ISP interface로 업로드를 진행하시면 됩니다!)
